I love running CoC but I'm super busy and want to build up a good collection of modules I can keep on hand.
Aside from the ones in the main book and the mega-modules Chaosism has put out what are your favorites?
Last Halloween I had a blast running midnight harvest.
So when you say "mega modules" you are excluding from what you're looking for stuff like Masks of Nyarlathotep, Beyond the Mountains of Madness or Horror on the Orient Express?
Because those are pretty well the best ones.

Yeah. Mostly because I already know they're great.
Night Floors for Delta Green, in DG Countdown is hands down my favourite one shot scenario of all time, let alone CoC. So I recommend that. A few DG scenarios are quite good in fact.
I'm not sure what exactly comprises a "module" but three collections of scenarios I like are Mansions of Madness, New Tales of the Miskatonic Valley and More Adventures in Arkham Country. The latter two are by Miskatonic River Press.
If you've run Midnight Harvest you're probably also aware of A Murder of Crows and its follow-up The Doom from Below by the same publisher.

I've run two scenarios out of the anthology
Mansions of Madness, and found both of them to be very good. I recommend
Mansions as a solid collection of scenarios, most of which can be run successfully in 1-2 sessions.
The Dreaming Stone strikes me as a neglected gem. It's the only campaign produced for the Dreamlands, and I'd love to run it someday.
In Media Res is a good one shot. I believe it is in .... shit, what's the name of that awesome CoC magazine?
I've used the first adventure in The Stars are Right many times for many different game systems, including the first version of Lacuna.

I'll second
Love's Lonly Children from "The Stars are Right" - chilling and nasty. But it's a modern day scenario, so I dunno if that's a no-go.
For classic era - meh, I'm not a big fan of the short, monster heavy, encounter-like scenarios in books like "Mansions of Madness" or "Cthulhu Classics". But for a really well executed 1920-30s scenario, check
Dream Factory from Pagan Publishings "Mortal Coils" anthology. It's by John Tynes, of Delta Green-fame, and it is brilliant. Hollywood noir with a brilliant plot.

and
In Media Res is in Unspeakable Oath #10. And yes, it is a brilliant CoC magazine - gotta renew my subscription soon.
I hardly ever ran "short adventures". I played in one from the "Great old ones" book once.
Mostly, for shorter adventures I like to make my own; for the published stuff, I like the long epic masterpieces.

"Spawn of Azathoth" was my favorite. At least, I think that was the name.
