Out of the games that I have on the shelf, probably 1st Edition Conspiracy X. I originally bought it to run an X-Files game, but never got around to running it.
Call of Cthulhu, with the Delta Green sourcebooks for modern weaponry and the glimpses into government agencies.

Kidding; second Coc with Delta Green goodness thrown in.
HERO System, agent level characters (150 pts.), no "superpowers".
One of the following:
CORPS 150ap/100sp level PCs
GURPS 3: 100pt PCs
EABA
Hero: 100pt PC's max 50points disads.
GURPS: Illuminati run with GURPS 4/e mechanics with bits of mood from Cabal and Conspiracy X thrown in .

conspiracy x is a good choice though or even d20 modern with abit of tweakage.

I generally turn to Fudge whenever I want to homebrew a game. I'm not saying it's the ultimate system but I very comfortable with it and it really is made for this kind of customisation.
CoC or CoC D20 would probably not be bad choices, true enough.
