What's your favorite  ongoing plots, nefarious schemes, or other events which you've experienced, or had your players experience in a Sci Fi game?

I've always wanted to run a murder mystery aboard a doomed space station, based very roughly on Grandaddy's song "OK with My Decay."

This hasn't come to fruition. Nor is it entirely apropos to your post. But such it is.

 I could swear I've seen a version of the Doctor in that very predicament or situation.

Yeah, it certainly sounds like it.

I watched tons of Who as a kid and wouldn't be surprised if the germ of this idea slithered into my unconscious from that show.

Its a hackneyed device, but I love ship-clearing.

I use MapTool with a cloned monitor facing the players, and high-quality deckplans such as Noble Armada. Maptool lets you depict flashlight arcs, so you can really crank up the tension factor. The struggle to extract loot & info from a derilect shiop (with semi-failing life support) while trying to watch everywhere at once is always a good time. My players like it as well.

Artificial Intelligence gaining sentience - I ran a one shot set on a prison ship inspired by characters from Alien 3.

Aliens as cold metaphysicians conducting experiments on humans.

Guilds using nanotech.
