Because she's purpose built to go into Arcane Trickster; I may be wrong, but I think she'd the only companion that Auto-level's into a Prestige Class, actually.

And that's a problem. Making it so there is only one viable class progression is terrible game design.

In Wrath, you do have the possibility to respec. However, that doesn't go all the way. Afaik, you can't respec starting from lvl1 (except for your own character), only from the level that the companions joined you.
There IS (again) a mod that changes that to lvl1 for everyone (as it should have been from the get-go).
But even then, the initial attribute distribution is done.
On the other hand, Wrath has more of everything (classes, subclasses, feats as well as mythic class progression which adds a whole new level to it all) and whatever attribute distribution you have on a character, you can absolutely go into a different path than what would be "canon".
So I'd say it is better than Kingmaker in that regard, but unless there is a mod that I don't know of, still doesn't have the level of flexibility you'd like to see.
I just thought mercenaries would be more to your liking as you brought up the example to have a male halfling barb instead of a female human one - that would really be out of scope for predefined companions. They have a voice, a portrait and sometimes stories that wouldn't really work if you switched gender and/or race around.
Edit:
Actually, scratch that. With the Toybox mod, you can do a full respec with everything:

I'd recommend that mod anyway, as it allows you to completely remove annoying crap like random encounters (honestly, they serve no purpose, no good loot, no good XP, only two wasted loading screens and battle time).

No doubt - I don't expect the devs to put everything in to the game, but I would have thought there would have been more feedback from Kingmaker (or that the devs would take the hint from the mods - they basically took the turn-based mod and sucked it right into the game...)
